I want to score a minor league game and have imported one of the teams (Toledo Mud Hens) but when I try to import the other team (Scranton Wilkes-Barre Railriders) it tells me they already exist and ould I like to update the roster. I select 'yes' and it tells me its' imported successfully but I can't see the Scranton team at all. I can only see the Toledo team.

Any ideas why?

Try going to League Manager in iScore and make sure the ALL league is turned ON. It sounds like you may have the team in a league that you don't currently have turned ON on your device.
