What about a dialog box that pops up that says "Was there an appeal made on the play?"

One suggestion is to have two "in play" choices for Home Run.

Home Run (all score)

Home Run (outs)

The second option would give you dialogues for "what happened" to each runner. This would also be very useful for leagues with run limits per inning. For instance, 4 runs sare already in, league limit is five runs. Man on first, batter drives one over the fence.

Home Run (outs) would let you properly score the HR, ribbies and runs for stats, but would also give you the "run doesn't score" option for the batter.
