When I saw that my son's spotlight site was missing a whole group of games in his lifetime stats from one of the teams he played with, I checked the player profiles and realized that I had set up a separate profile for him with this team. So I merged the two player profiles in Player Manager, and now his Spotlight Site is missing. Any way to get that back?

the spotlight site seems to still be there, but all his stats, leagues, teams, etc. are not.

sounds like you merged in to the wrong version of your kid, and eliminated the one that was linked to the player spotlight.
it can be fixed, but will required FTM to do it
. email support@iscoresports.com and explain the situation, provide you device id number, player spot light url, and clarify who the player spotlight needs to be associated with go forward.
they generally respond in hours/days to direct emails of this nature.

As an FYI for readers, when a merge is executed the player/team in the left column is the priority player/team. The right column will merge into the left column. So if you have a website and merge make sure your website team/player is the one you select on the left.
