I failed to score a batter on a throwing error by the 3rd baseman. I thought it was possible to change the play in Pitch By Pitch, but I can't see how to do it. The editting options I see are very limited.

Similarly, I failed to score a runner from 3rd during a rundown elsewhere. I see editting option there, but it won't let me send the runner home.

Yes Editing options are not un limited in play by play .. The program "greys" out options that would create internal conflicts in its 10$ program.( silly example - program tracks outs in an inning and who bats next. So won't let you change a on base hit to an out- after the fact . the internal logic - would just not compute) . You can make notes on any play to 'note' an uncorrectable item and over ride any stat manually .

Over time the developers have tried to relax as many restrictions as they can in the play editor while not risking internal "logic confusion". Yes this puts some added burdan on scorekeeper to not 'miss - mess up ' When scoring to keep the play by play and scorecard 'clean.. But they have created a way to over ride stats as a compromise

So the only thing I can do is re-score the game from the point in question? We do keep paper books, as well as the iScore, because sometimes I can't keep up with both if I don't have an assistant.

You can go to Game Manager, select the game, select Pitch by Pitch, scroll to where you forgot to score a runner, tap that play, then tap Edit next to Adjustments, and you can manually override the score. You can add a note to the play saying what happened. If you want everything to look perfect (with no manual overrides), then the alternative would be to undo to that point in the game, enter the play correctly, and re-score from that point forward. Usually editing gets you what you are really interested in (corrected score) and you can override the stats as well if you would like. But it only takes about 15-20 minutes to score a full game from a paper scorebook for an experienced user if you want to re-score it. (It is also good practice.)
