A similar situation would be on a dropped foul ball. If there is a subsequent hit by that batter (or any batter after that if there were 2 outs), an error could be charged to the fielder. If any runs scored relating to this, they could be considered unearned.

Now if the situation was with 2 outs... You would have to score the runner from 3rd first (if the run counts) before marking the the runner from first OUT if he were caught stealing. I see your rationale. Even if a response button would show up after the K (for instance), that would asked, "Runners advance?" or "All runners held?", Yes/No, or something similar would help.
